I had the same issue with this game. onemorename had three engineers but got 20 points. opakarl had two engineers and got 40 points.
I had 3 Engineers on the table and the End Game Card giving me an extra engineer. My opponent had 3 engineers on the table (plus the "Track-Engineer" which shouldnt count in the scoring) but he gained 40 points and I got 20 although it should be the other way round.
Same thing with table #327174738: opakarl (#2, #12, virtual engineer) and onemorename (#9, #5, #1). Both players have 3 engineers and opakarl gets the 40 VP because he has the highest rated engineer (#12).
Table #384117173 is even easier to explain: Of course engineer #1 also counts towards the engineer end game scoring. Therefore Matz_314 has 4 engineers and receives the 40 VP.

ncaproject (me) had 2 engineers with a sum of 19 and I scored 0 points at the end of the game (being third, while I should have been second).
Cogen (opponent) had 2 engineers with a sum of 15 and scored 20 points at the end of the game (being second, while he should be third).
