This issue is already filed as an improvement (boardgamearena.com/bug?id=8835) with many upvotes, but it is in fact a bug. As the improvement is still marked as not even looked at, I suspect, that this might be due to the incorrect labeling, so I decided to open it as a bug.

i was foiled repeatedly from using my yellow die to stock.
like you, i tried selecting the die i want for given action, and that was ignored.
in cases like this, when it matters, we need clear indication of which die will be consumed when no die is selected.

Game 194567135 - I selected a white die to scout. I could see it highlighted, but then when I pressed scout it used the yellow die, thus robbing me of the opportunity to use the yellow die when I wanted to. When producing goods or shipping goods, it uses the selected die, but not when scouting. This is wrong.

The result of a scout with a white die may impact your decision of how you want to use the yellow die, depending on what you scouted (maybe you want to scout again with yellow or maybe you're OK with what you got and want the stock +4$).
This is allowed by the rules but the interface does not facilitate this - it always uses the yellow die first, despite player input (selecting a die has no impact).

Oh is *that* what happens. I was going nuts trying to figure out if it was going top to bottom or bottom to top, but it just goes "always yellow first"?

I was not able to use my yellow Alien Technology die to stock for $4. It was never displayed as an option for me to use.

I understand now that it won't ever display $4 when the yellow die is selected, but after used, I end up getting a total of $4.
